No "Read More" links when manual excepts are used

Is there a way to keep the “Read More” links/button in tact when I use manual excerpts on my homepage? The post at the top of the page has been formatted to appear larger and have a “Read More” button, the ones lower on the page have a “Read More” link. I have the same issue when I try to use manual excerpts on blog category pages.
