Pagination doesn’t work as expected.

Hi,
I’ve got a custom permalink structure: /%category%/%postname%/
On the archive page the pagniation permalinks are like thise: *Login to see link
When I click on them I get this error:
Oops! That page can’t be found.
If I revert back to Plain permalink structure things working as they should.
I also have a “.” added as category base because otherwise the word “category” would be added to the URL.
So, what should I do to make pagination working.
Optimally, I’d like to implement infinite scrolling but I haven’t found any option for that yet.
