adding markup to theme

Hi Support,
I have added some markup to the theme to have more controll over the layout and I changed the icon-font. Today after an update I have realized that the added markup as well as the custom-font are gone. Is there a way to keep it? Or do I have to give up updating (what would be fatal)?
