Product Categories Missing?

I had an issue a few weeks ago where my site got infected with some malware. I noticed when I would go to my product categories on the front end and they would be empty. I had Sucuri fix the issue, and the products re-linked with their categories. Today, it was either a woocommerce or theme update, or updating some products, but they are all unlinked again.

It’s strange, because if I go to Products>Categories in the back end, it shows 40 items in the corner. But there’s nothing in the actual tree. And in editing products themselves, it shows the appropriate categories checked in Most Used, but the category tree is missing in All Product Categories

Any idea what would be causing this, or how I might fix it?
