Recovering from a malware infection – site no longer loading

My account at bluehost was offline for at least 12 hours today due to a malware infection. I cleared the infected files, but my main site, which uses the Virtue premium theme is not loading. All of my other sites are working.
to clean the infection for this site, I had to delete the following:
index.php: SL-PHP-BACKDOOR-GENERIC-ahj.UNOFFICIAL FOUND
/.well-known/dh.php: SL-PHP-INJECTOR-1-md5-aapf.UNOFFICIAL FOUND
/.well-known/Moshax.php: SL-PHP-FILEMANAGER-an.UNOFFICIAL FOUND
I uploaded a new index.php file from the template zip, but this did not fix anything. Any help would be appreciated!
