Theme Update Fails and crashes site

Hello,
I tried updating my theme from 3.9.6 to 3.9.7 multiple times but it keeps failing.
Shortly after the update starts, and I get a ‘down for planned system maintenance issue’ message on the screen and it never recovers. I viewed the files via ftp and the theme content is gone. I manually uploaded all the theme content and then I can get back in to the dashboard. I have tried doing the update multiple times and it keeps having the same issue.
Any suggestions?
